Apes are soldiers in service of the Dark Master, Malefor.
Service to the Dark Master
After the Dark Master was cast out of the Dragon Realms, he built an army of Apes and taught them how to artificially harness the power of the gems, the Dragon's life source. It was then that the Apes served as the army for the Dark Master. The ruler of the Apes was Gaul the Ape King, a loyal servant of the Dark Master. The duties of his army were to fight battles against the dragons, win battles in order to gain ground, occupate the Dragon Realms and destroy Spyro's egg. Their army consists of soldiers, leaders and commanders, etc. They can also mount on the bat-like Dread Wings for aerial transport or assaults. Two varieties of Death Hounds also serve as the Apes' attack dogs but only appear in The Legend of Spyro: The Eternal Night.

Attack on the Dragon Temple
Gaul`s forces infiltrated the Dragon Temple and destroyed the dragon eggs in order to prevent the birth of the purple dragon, but Spyro's was saved by Ignitus. The Dark Master also needed a dragon who was born on the Year of the Dragon to free him from Convexity. Cynder's egg was captured and she was poisoned by the Dark Master's powers, turning her into an evil dark dragon to help him spread destruction throughout the world and becoming a general to the Apes.
Ranks
The Apes seem to have ranks, but the Ape King, Gaul, rules the Apes of all ranks. When Cynder was under the influence of the Dark Master, she served as the Ape's general. Among Gaul's forces, the Assasin is also an Ape, but he wears a mask, muffling his words. It is possible that he is Gaul's second in command.
The Legend of Spyro: A New Beginning
Apes first apeared in this game when a group of Swamp Apes captured Sparx as means of using him as a lantern. Spyro killed them, the leader of the group escaping to alert Cynder of the young dragon, and freed Sparx. After leaving his home to find out who he truly is, Spyro is chased by Apes in the Swamp. They later appeared, having overruned the Dragon Temple, but Spyro, along with Ignitus, wiped them all out.
From that point on, the Apes would become the main enemy Spyro would encounter. They apear in Dante's Freezer, Tall Plains, Munitions Forge and finally Cynder's Lair. There is one particular Ape in Munition's Forge called the Conductor, who drives a steam engine called Steam.
The Legend of Spyro: The Eternal Night
Apes appear in the second part of the trilogy in on several occasions, but you do not fight them primarily. They first appeared when they launched an all out attack on the Dragon Temple lead by an Ape called Assassin, riding on a Dreadwing, but Spyro and the Guardians foiled their plans. They appeared again after attacking Fellmuth Arena, capturing Cynder in the process, and they appeared lastly in the end, on the Mountain of Malefor.
When they attack the pirate fleet may have been because they have refused to give up Cynder or Spyro, whether this was a war or take what they want and leave.
The Legend of Spyro: Dawn of the Dragon
In Dawn of the Dragon, the cheetah hermit in the Valley of Avalar says that the skeletons that attacked Spyro and Cynder are the apes. According to him, they only served Malefor because they were greedy and wanted his power, and they showed no true loyalty to him. For those reasons, Malefor repaid them by turning them into Shadow Apes. They appear as skeletons covered in mist-like shadow.
