Malefor's Lair lies beyond The Floating Islands. It is located high on a platform on top of a volcano. Spyro and Cynder go there together to confront Malefor for the final battle to save the Dragon Realms.
The Legend of Spyro: Dawn of the Dragon
Hunter mentioned that the Dragon Temple is in fact Malefor's Lair. After being ressurected, Malefor attacked the temple and reclaimed it, suspending it above the land as a symbol of his dominance.
